I get a pop up progress bar "Scanning Project Classpaths" that comes up every
second. I can't type do do any work with NetBeans because this window take
priority over the other windows. Even when I minimize NetBeans, I opens back up
because of the the "Scanning Project Classpath" thing. How do I fix this.

Please could you send us your messages.log file, you can find it under your
userdir $HOME/.netbeans/dev/var/log/messages.log. Thanks.

This looks very similar to issue 59904, could be a duplicate.

This bug is not applicable for NB 4.2 since NB 4.2 does scanning on background
