The only affected component (by checking/unchecking this checkbox) is list of the plugins, so the checkbox should be
located closer to this component. 

I think it's similar to problem with Activate button, but solution wouldn't be different background colour ;(

The design of the checkbox matches exactly the specification as designed by Jano and inherited by Ondřej. We'll be 
discussing the specification with Ondřej, but generally I do not think that not being "tied to anything" classifies 
for anything higher than P5.
