On Ubuntu 7.10 with JDK 1.6.0_04, menus display without borders. See attached screenshot. Other Java programs running on the same machine with the same JDK display menus correctly.

I'm afraid, that it depends on used GNOME theme. This seems to be specific issue for Clearlooks theme when GTK is used. I've tried other themes (Human, IndustrialTango, Mist...) and menus look fine.
Other Java programs using the same JDK on the same Linux system don't have this problem. It must be something that NetBeans is doing differently.
Did those other Java program use GTK look & feel as well as NetBeans does? This issue doesn't occur when you use Metal L&F (you can try it and run NetBeans from the shell with -J-DuseGtk=false). I've tried other Java applications with GTK L&F and I saw missing borders too. Many thanks you for your report and testing, but I don't think this really is a NetBeans issue. I've filled it as JDK bug: http://bugs.sun.com/bugdatabase/view_bug.do?bug_id=6662604 and I'm closing this one.
