Steps to reproduce:
 - create a new Sync sample. A partner link will be created as a part of the project
 - create a scope in that sample
 - add a variable to the scope
 - notice that links between the project an the partner link are broken

This is reproduced not only with scope but with any variable

Maybe has been fixed. I followed steps below and added scope before the "start"
receive. No problem. Then I moved the scope around to three other locations and
still no problem.
