The settings in 
Advanced Options | IDE Configuration | System | System Settings | Ignored Files
is not used in cnd projects, always all files are shown.

Shown where? In what view? If you see these files in 'External Files' logical
folder, it may be a NB bug. Have you tried to view the files from the Files
panel? If yopu see them there, it's a NB bug.

The problem is with the "external/source files" logical folders in the project
view. The files view and favorites view are ok (ignored files hidden).
