Do a bunch of wholesale rearranging of package structure using Cut and Paste in the IDE.  Eventually, you cut a package and paste it and the old node does not go away.  Deleting this node deletes th
e pasted copy and the files are gone.

There was a bug in package moving. It should be fixed now.
