Steps to reproduce: 
- Go to file tab 
- Add folder test to Source folder 
- Add file Test.java to folder test 
- Add folder test to CVS 
- Remove folder test from CVS 
 
You will see that folder test is still there, 
while Test.java is gone. 
Now, remove folder test. 
As by magic folder test reappears again in de 
IDE. 
Folder test is not present in te file system 
anymore.

How do you "Remove folder test from CVS"? Do you use the release
command? Then it's likely a duplicate of issue #28223.
