Steps to reproduce:
1) Open java file in editor
2) Create couple of breakpoints in the file
3) Create new project in Project Manager
4) Open previously opened project

Gutter shows multiple breakpoint annotations for
all breakpoints. In fact there is only one breakpoint.

Marking as P3 since it's confusing for user.
