The attached exception is thrown when user tries
to delete or move the file in the Explorer. The
exception is presented either in the console or in
the Exception Window (after 'cut & paste' action
when user browse in the Explorer and select e.g.
field or method subnode).

This one is a regression and blocker for automated tests.

AFAIK this issue does not block tests any more. Lowering priority to P3.

Doesn't seem to me reproducible. I tried method deletion and it worked
fine. Method move is disabled, so you cannot cut/paste method anymore.
Feel free to reopen it if you are able to reproduce it again.

Does not seem to happen anymore - except for cases which are already
filed as separate bugs with more recent stacktraces. Closing.
