Scenario:
- Create Welcome
- Run project

Welcome ...

Arguments:
1: arg 1
2: arg 2
3: arg 3
4: arg 4
read from master failed
                       : Input/output error

ВЫПОЛНЕНИЕ FAILED (значение выхода 1,, общее время: 437ms)

Workaround: select "Standard Output" terminal type

Some changes between Cygwin 1.7 and 2.0

I can observe this behavior in both 1.7 and 2.0 for internal terminal

Fixed in
  http://hg.netbeans.org/cnd-main/rev/fc541a691293

Both x86 and x86_64 pty binaries are compiled under Cygwin 2.0.2 (no earlier versions of Cygwin are available for download, and it seems that it's versions (1.5->1.7, 1.5->2.0) are not compatible.
