Are you able to reproduce it ? Is the php file only affected, or it doesn't work for other file types either ?

Unfortunately, there is no exception in the log file - can you provide more details about your project setup, please? Do you use upload-on-safe feature? Do you use any version control system? Or did you make any changes to your files externally (not using NetBeans IDE while NetBeans IDE was opened)? Do you remember what exactly did you do before this issue appeared?
