If I left click on project and then the "run" button, the project executes as expected.

We are getting rid of 'main project' actions in JavaSE and that's the case for JavaFX as well I guess...

This is by design, see issue #166780. Setting main project is disabled by default, but you can set it through Run in main menu. Once you do it, the UI adjusts so that from that moment on you can use right-click menu as before.
