In Project Properties|ApiGen there is a Excludes field. The field should contain absolute path (I didn't make it work with relative) and it expects a mask (asterisk etc.). Would be useful to somehow display these information in this dialog

Unfortunately, there is not a lot of information in the official documentation of ApiGen so hard to say what "mask" could be :/
