This issue happens on some Linux machines of my team:

After activating debugger on port 25000, when a breakpoint is hit, Gnome Interface (X-Win) freezes and requires the user either to kill X-Win process or to reboot the machine. This doesn't happen with 6.8 with no updates; happens in 6.8 as well if updates are installed.

Product Version = NetBeans IDE 6.9 Beta (Build 201004200117)
Operating System = Linux version 2.6.31-17-generic running on i386
Java; VM; Vendor = 1.6.0_17
Runtime = Java HotSpot(TM) Client VM 14.3-b01

What is the code where the breakpoint is hit? Aren't you debugging code invoked by a popup e.g. from a combo box? See bug 93076 and its duplicates.
