It's not possible to delete an empty package. The dialog comes, but afterwards the package still stays there.

Maybe there's a lock from Subversion in my case, but I see no report.

Is the project in some versioning system?

Yes, in Subversion.

If I remember correctly the package is physically deleted once the changes are committed to repository.

While the package is under SVN control, you have to do the deletion by following:
1. Switch to "Files" view.
2. Delete desired package and invoke "Subversion | Commit" action.

Package should disappear.

Closing as INVALID.
