NB update center is not well conected to debian packages - installing mercurial using update center is not dependent on having mercurial installed in system, but mercurial plugin doesn't work then
I am afraid it is not possible to fix this. There is no integration between autoupdate and debian content (ie. native packaging). Only possible solution is to add mercurial to runtime dependency as Recommends (stronger) or Suggests. It applies also to another packages (cvs, subversion, ...) With standard NB installation the same behavior can be seen ie. user must install required software separately.

It is package dependency. Better solution would be to include debian package with NB mercurial support and this package will depend on mercurial package.
For future. If we create separate package for some VCS support we could add dependency on required VCS packages.
