How to reproduce it. 1. Create a UML project 2. From the projects window, right click project -> New -> Diagram and select Activity diagram 3. In Activity diagram tab add 5 or more invocation elements. 4. select and delete the 4th element in Activity diagram tab window. ( do not check the - Deletion will permanently delete elements from project - check box) ( see attachment picture no1 ) 5. delete the 3th element as above 6. delete the 4th element as above 7. so we have something like this ( attachment picture no2 ) 8. Select invocation node no 2 in project tree and then delete it there( picture no3 ) 9. as you can see this node can not be deleted. i try this issues with usecase, class, and ... result is same for all i try it even in windows xp and linux ubuntu and kbuntu as same.

Issue reproducible in the beta 1 build as well as in the trunk build. This seems to be a refresh issue. The workaround is right click the Model -> Filter from the projects window.
yes, reproducible in nb6, but not in nb5.5/5.5.1 so it got to be a recent regression.
This issue and issue 114936 have the same root cause (certain nodes can not be deleted from the tree). The regression is due to a recent change to the underlined implementation of node collection in an effort to fix performance issue seen on the project tree. Reassigning to lvv for further investigation.
