Why Java DB Settings is not in Tools -> Option menu???

It has been moved to Tools - Java DB Database - Settings.

ok, but all settings are made in Tools -> Option menu. Only Java DB is special... Why???

In order to keep the Options dialog as simple as possible. There aren't many Java DB options, so introducing an options
panel for them was considered too heavyweight.
