The scenarios for selecting an object from within or external XML file (BPEL,
WDSL, XSD) uses different pop up editors and UI components across our XML tools
offering.

This should be aligned.

Another comment: both approaches (pull down and pop up) should be present as
each of them is "optimized" in slightly different use cases.

It sounds as an enchancement rather then a defect. 

Additional discussion is necessary to clarify what to do here. 
I think the BPEL and WSDL approaches more close then different.

This will be fixed as part of the cross-project references feature implementation.
