Seems to have been caused by turning some modules off with the module manager. I had for example turned the J2ME module off. When I turned all modules back on, the update worked correctly. I'll leave the issue unresolved, as it should either ignore deactivated modules or else update them regardless (I'd vote to ignore then as the user can always update them later after turning it back on). It's known problem, duplicate of issue 72102 (already fixed in main trunk). Run the IDE with fresh user dir or delete the directory <your_user_dir>/config/Services/AutoupdateType as workaround.
