By the jemmy.log the stop sequence passed, by the server stayed untouched.

Typo, should be:
By the jemmy.log the stop sequence passed, but the server stayed untouched.

There is: org.netbeans.jellytools.modules.j2ee.nodes.J2eeServerNode component,
you can use it for starting/stopping servers.
