After the IDE is restarted I get an exception saying that a file can't be
delete. The file is all-layers.dat. This happens at version 4.1 also

Seems like a consequence of issue 60932. You are using a JRE (you should use
JDK). If the problem persists, it is most likely JDK specific (try using other
implementation of JDK on OS/2).
