looks like a classic classpath problem. Svata certainly has something to say here Problem is that (to find proper fileobject) output window uses standard method: Repository.getDefault().findResource( path ); which in your case can return file from higher filesystem. However, I can probably check filesystems with capability "Use for Execution" set to true prior to other filesystems. Fixed in trunk verified in [nb_dev](20021108) moving terminal emulator issues to terminalemulator component.
