Cut a file from the windows desktop --> the file is grayed out to show it is being delt with
Paste it into a folder in the NB file browser --> the file appears in the file structure

... but does not disappear from the desktop! So CTRL+X actually works more like a copy action.

Sorry, should have noted:

Correct behaviour should be, as one pastes the file into a folder in the NB file browser,  the file disappearing from the folder it was cut from.

This behaviour is the same in Eclipse, so this might be a Java VM problem, not a specific NB one.
