vkvashin: I created a project type that is able to reside on non file based fie system.
Working with such projects I've got an exception.

It seems that the most simple remedy is using 
    URLMapper.findFileObject(url);
instead of
    File file = FileUtil.normalizeFile(new File(url.toURI()));
    prjDir = FileUtil.toFileObject(file);
