You can stop your server yourself using native command. MySQL node in IDE is just helper which calls native command if all environment is setup in standard ways. Any difference in setup might make it unusable. Please, describe your settings in IDE and attach your messages.log when you stop the sever. Maybe it helps to fix you problem.
