You can get the desired behavior by editing project.xml directly. (You can either add all the source packages to one compilation unit, in which case they may freely refer to one another; or you can retain separate compilation units but avoid redundancy by defining properties in the <properties> section which can be referred to from the <classpath>s of each compilation unit.) The GUI customizer only offers to set up the most common configurations; for anything advanced it is best to go to project.xml.
