Do you have any steps to reproduce? It seems your current state is incorrect and you corrupted your staging area (index). When this happens what does 'git status' in commandline and does git -> Revert modifications.. (or Git -> Revert/Recover -> Reset... | hard) help?

If you know how to reproduce or have at least suffered from this more than once let me know, i might display a more pleasant warning with possible hint how to resolve it.
Otherwise i don't plan to invest time into dealing with this corner-case at all.
