Product Version = NetBeans IDE 8.0 (Build 201403101706)
Operating System = Windows 7 version 6.1 running on amd64
Java; VM; Vendor = 1.7.0_45
Runtime = Java HotSpot(TM) 64-Bit Server VM 24.45-b08
C++ project

Netbeans 8.0 works on my notebook. On my desktop the Navigator window remains empty when in a class.

can you provide more details, please?
Is it reproduced always?
What if you select different file and then back to file with class?

It is reproducable. I can leave one file then return to it (or any other file) and the Navigator Window shows nothing. I can reload Netbeans 8.0 and repeat the process with the same result. I haven't tried to delete and reinstall Netbeans yet but will do so when the current version continues to misbehave.

I am pretty certain that I did something wrong, I just don't know what. Netbeans 8.0 works fine on my Laptop. 

If you have an idea of how I can 'experiment' to more clearly identify the issue then that's what I'll do.

As noted by Tomas Zezula, this is a C++ project.

Let's try the folllowing:
Could you, please, try to run IDE with the clean userdir?

And, please, don't import settings from previous release.

Do you still have the issue?
Is it reproducible with sample project? I.e. with C++ Sample=>Quote Sample Project
