I closed two of my projects (I clicked the cross on the tab that was the name of the file that I was looking at) and then when I wanted to open them again they were just gone, and yet they are still in there project folders and that is the only way that I can open them (by going to the folder and doing it manually).

I don't understand. Closing a file tab in the editor (what you explain as "clicked the cross on the tab") does not close a project in NetBeans. Also you say that the files are visible in the project folder, but you cannot open them other than manually. What does that mean exactly? Also is the problem with projects or files in editor?

Reopen with exact steps how to reproduce the problem.
