on the second step of wizard (in Custom mode) there is an ability to specify Makefile or Configure script with arguments in specified subfolder. 
It file chooser it's impossible to select configure file, because "Select" does nothing. It's also not possible to manually specify path as relative to configure or makefile in wizard's text fields
