File libs/jquery-1.9.0/jquery.min.js should be libs/jquery/jquery.min.js so it can be easily upgraded.

This is a simple fix and we should do it for 7.4. It could be seen as defect: "upgrade from version to version is difficult in projects generated by NetBeans".

Tomas, do we use anywhere the version from the folder name? Could we lose something by dropping it?
