steps to reproduce.

1. pick a class with @ProjectServiceProvider in a project with custom layer file with proper Projects/XXX/Lookup folder present (eg. maven in nb.org repo)
2. Save Delete the class.
3. ERROR: the layer file got modified with a _hidden file in Projects/XXX/Lookup
