In the tomcat configuration settings dialog, under "Startup", there is an option to "Use Custom StartUp Script". I tried this so that I could use the JRebel plugin. Unfortunately, once Tomcat was started, Netbeans didn't pick it up, meaning that the little green arrow was not next to Tomcat under servers. I also could't stop tomcat, nor see any output from Tomcat in the Output windows.
