Product Version = NetBeans IDE 6.9 RC2 (Build 201005312001)
Operating System = Windows XP version 5.1 running on x86
Java; VM; Vendor = 1.6.0_20
Runtime = Java HotSpot(TM) Client VM 16.3-b01

I have a new Grails app and while modifying the index.gsp file, I purposefully misaligned tags to try the source formatter.

After selecting the Source->Format menu item, nothing happened within the .gsp file.

This doesn't seem to be valid anymore. I've just try to follow your steps and .gsp file were formatted correctly. Please if you still have the same problem, attach your problematic project or provide some addition information. 
Closing as WORKSFORME for now.
