This will be fixed in the scope of issue 172979. For the time being i suggest you disable versioning labels (it should speed things up).

We're planning to fix this in the next release. The patch is almost ready but we need some time to stabilize and test it, because it's a major change in the versioning core module and it affects all versioning systems and there's a slight possibility it might cause regressions.
