Current Dev build (200110050100)
Goto Options/Debugging and Executing/Debugger Types/Default Debugging
Switch to the Expert page, set the working directory
Leave the Default Debugging node by selecting a different one, then go back to 
the Default Debugging node. The setting for the Working Directory is reset to null.

Workaround: Go to Editing/Java Sources
Select the property Default Debugging and open the editor for the debugger types
by clicking on the ... next to the dropdown. When setting the working directory
from there the value is saved. 

In neither case the setting is not retained when restarting the IDE!

It works for me on Linux in the latest dev. build (Oct. 08).
I cannot reproduce any of the two bugs described in this report.

I am going to test it on Win NT.
