I've recently faced a similar problem recently when installing NetBeans for 
the first time ever. I keep all my development tools in 
/Applications/Development and my other IDEs (Xcode and IntelliJ IDEA) don't 
seem to have a problem with it out of the box. 

With NetBeans, a quick find/grep shows that the following files need to be 
altered with a new path:

./NetBeans 
7.2.1.app/Contents/Resources/NetBeans/nb/config/GlassFishEE6WC/Instances/.nbattrs
./NetBeans 7.2.1.app/Contents/Resources/NetBeans/nb/config/JavaDB/.nbattrs
./NetBeans 7.2.1.app/Contents/Resources/NetBeans/nb/var/cache/all-layers.dat
./NetBeans 
7.2.1.app/Contents/Resources/NetBeans/nb/var/cache/all-resources.dat
./NetBeans 
7.2.1.app/Contents/Resources/NetBeans/nb/var/log/populate_caches.log

You can change the path with the following perl command:

perl -pi -e 
's/\/Applications\/NetBeans\//\/Applications\/Development\/NetBeans\//g' 
filename

Of course replace the second part of the substitution pattern to where you 
want it (in your case, you want to remove NetBeans from 
/Applications/NetBeans so it'd be something like 
's/\/Applications\/NetBeans\//\/Applications\//g') of course filename would 
be each one of the files listed above.

It has worked for me so far. I have my NetBeans installed where I like it and 
so far so good. Hope this helps.
