When the NetBeans installer reported it could not find a SDK I installed Java
EE SDK 6u3 JDK 7.
You mean Java SE JDK 6u3, or Java SE JDK 7.
There is no such thing called "Java EE SDK 6u3 JDK 7".

The installer still could find the SDK. I finally found the correct SK and
installed it and
Ok, but it is called "JDK".

If I uninstall Java EE SDK 6u3 JDK 7 will I have to re-install the right SDK
and NetBeans again?

You don't have to uninstall/install again the NetBeans just because you have a different JDK. If you want to make NetBeans use a specific one, then you can change %NB_INSTALL_FOLDER%\etc\netbeans.conf and put there the correct path to the JDK.
My file contains the following line, that points to my current JDK:

netbeans_jdkhome="C:\Program Files\Java\jdk1.7.0_09"

The wrong SDK is in c:\glassfish3 and is separate listing under 'Programs
and Features'.
