Hi,
 Not at liberty to send attachments at this time. Repro by just making a module and then trying to rename a folder

That would be:

i1) File->new Project
2) select Netbeans Module
3) select module
4) select "next"
5) give the project any name you want
6) select "next"
7) under "code name base" type in a  likely code name base i.e. org.yourorgname.yourbase
8) select "finish"

9) Then go to the "Files" view. It may also work in the Projects view but that's not what I did originally.
10) expand the files view so you can see the "yourorgname" folder
11) rt click on this folder
12)choose refactor->rename and rename it
13) examine the places indicated in the bug report and confirm that they were not refactored during the refactoring

done.

2) Create an empty  module with base : org.baseX.nameX

" type="cite">trhouse,

could you attach a sample project as an example and instructions on how to reproduce that?

Refactoring a directory which is part of a module via:

 rt popup->refactor->rename of directory

does not push through the name change to at least the following files which use the folder name:

1 manifest.mf
2 build.xml
     <project name="name is now wrong"
    <description = description is now wrong
