There is nothing special about using protobuf with Netbeans also Maven
based projects are natively supported.
The question would be more about dealing with protobuf and Maven.
Last I checked there is no official maven plugin for protobuf
compiler. Opensource ones do exist (just google "protobuf maven
plugin").
So options would boils down to:

1- Calling protoc (protobuf compiler) throw maven-antrun-plugin.
2- Use one of the opensource maven plugin (I haven't tested any).

However I'd recommend taking a look at Protostuff project
(http://code.google.com/p/protostuff/) they do have a maven plugin and
many facilities for protobuf based projects.
