Thanks Jesse. This was exactly the information I was looking for.
So for anyone having a similar problem:

I placed a file called {chooseanyname}.conf directly under the
application-folder
(multimodule-pom-folder/application/chooseanyname.conf), then added
<etcConfig> to the multimodule-pom-folder/pom.xml like this:

<build>
        <pluginManagement>
            <plugins>
                <plugin>
                    <groupId>org.codehaus.mojo</groupId>
                    <artifactId>nbm-maven-plugin</artifactId>
                    <version>3.5</version>
                    <extensions>true</extensions>
                    <configuration>
                        <brandingToken>${brandingToken}</brandingToken>
                        <cluster>${brandingToken}</cluster>
                        <etcConfFile>chooseanyname.conf</etcConfFile>
                    </configuration>
[...]
