Solved! I created a new environment.plist to set the JAVA_TOOLS_OPTIONS as explained here:

The only difference is that instead of SHIFT-JIS, I set the charset to UTF8.

Now, the About NetBeans screen tells:
Product Version: NetBeans IDE 6.9.1 (Build 201007282301)
Java: 1.6.0_29; Java HotSpot(TM) 64-Bit Server VM 20.4-b02-402
System: Mac OS X version 10.6.8 running on x86_64; UTF8; en_US (nb)
Userdir: /Users/jussihirvi/.netbeans/6.9

Notice UTF8 instead of MacRoman.

And when I run my ruby code
        puts "ä"
the NetBeans output window displays:

Picked up JAVA_TOOL_OPTIONS: -Dfile.encoding=UTF8
