that is really weird since I just tried your scenario (but with a local
project) in the development version of NetBeans and the Undo action
works for me after the project is run. BTW as a workaround, you can use
Local History but I understand that this option is not comfortable.

Hard to say - can you verify it with any local project? Or maybe a new
userdir [1]? Or maybe with e.g. Java project - is the Undo action
available once you save your Java file?
