understanding NB file structure, why aren't new files placed where expected?

First I must say that NB is cool.  

I'm having trouble trying to have new files placed into the same 
"SourceFiles" directory as the rest of my project.

NB wants to put it here:
/home/ralph/dev/myapp/Builds/Linux/newunit.cpp

but my other source files are here:
/home/ralph/dev/myapp

so I wish it went here:
/home/ralph/dev/myapp/newunit.cpp

In addition to going into an undesired location of the file system, NB puts 
this new file into a newly created branch of the NB project pane.  It goes 
into a new branch titled "Linux - /home/ralph/dev/myapp/Builds/Linux".

Note: This NB project was created from a C++ Makefile which I've manually 
updated.
