Was debugging a web app once a break point was reached, deadlock happened in the
IDE. Did a jstack on the process and got the attached stack trace.

JDK used 1.6.0 (both appserver and IDE)

Unable to reproduce in Netbeans 6.0 with fix for 97334 integrated.
Build 20070307-2210.

Will test in latest Netbeans 5.5.1 and update the issue.
But there is an issue 97082 filed against 5.5.1 with repect to debugging

I agree that it might not be reproducible all the time. In fact, it happened to
me about 3 times over a week of extensive use. I was hoping that you would get
some clue from the stack trace and hence filed this bug. Let me know what more
info you need me to collect when it freezes next time.

please verify the version/build of NetBeans you are using and the version of the
app server that you are using.
