With an XML layer file open, should be able to get a Navigator view of every folder and file, e.g. Menu/ Menu/File/ Menu/File/foo.instance

Sorry. I am not able to understand what this enhancement is saying. Can you please explain a little bit more? Then I may be able to corelate what is asked for in issue # 104868 (marked duplicate of this) and what is covered here.
The Navigator window should display an outline when you have a layer file open, which should perhaps replace the subnodes, or offer analogous functionality; and you should be able to jump to source locations from these nodes. Precise appearance & behavior TBD and likely at the mercy of consistency with e.g. *.java and Ant scripts.
We are deemphasizing source layers as annotations are created. Also you can jump to a layer entry using the Projects tab tree.
