I used the freeform wizard for creating Web
project with  existing ant file. There is example
project attached in issue #45404. In the step 5 I
add the second Source package folder. In the
dialog appears two differen path. For the first
folder absolute path and for the second relative
path. See the attached picture.

This issue was solved long time ago. Because nobody has reopened it neither
added comments, we are verifying/closing it now. 
If you are still able to reproduce the problem, please reopen. Thanks in advance.
