Are we going to have 'Clean Project' action in IDE? Please, resolve
with proper target milestone or close.

It's doable and if users see it reasonable we should definitely do it -> reopening, enhancement, 3.4

This is solved by new projects system (nb 4.0), please check out the
preliminary version at:
