could it be you just created a new issue before the refresh started? that's the only way i was able to reproduce ...

My idea is that it has something to do with this issue --> https://netbeans.org/bugzilla/show_bug.cgi?id=253984. It could be that there were waiting searches in the queue and this particular search started let's say 15-20 minutes later so the feeling was that it...just started. But this is only the idea. In a fact when you have several server queries and these queries have 'Auto Refresh' ON, so they start when the IDE starts up, the JIRA plugin starts to be very unpredictable. Especially when these server queries return usually big amount of issues (200-300).
