User directory: C:\Users\cendrowiczm\AppData\Roaming\NetBeans\8.1beta
Cache directory: C:\Users\cendrowiczm\AppData\Local\NetBeans\Cache\8.1beta

The IDE has started to refresh one of my server queries despite having:

- the 'Auto Refresh' turned OFF for this query
- the 'Task synchronize interval in minutes' check box completely UNSELECTED

could it be you just created a new issue before the refresh started? 
that's the only way i was able to reproduce ...

No Tomas it was not my case.
My idea is that it has something to do with this issue --> https://netbeans.org/bugzilla/show_bug.cgi?id=253984.
It could be that there were waiting searches in the queue and this particular search started let's say 15-20 minutes later so the feeling was that it...just started.
But this is only the idea. In a fact when you have several server queries and these queries have 'Auto Refresh' ON, so they start when the IDE starts up, the JIRA plugin starts to be very unpredictable. Especially when these server queries return usually big amount of issues (200-300).
